portions should be truncated. If you are uploading files, ensure that only the amino acid sequences should be present in the file (the first line starting with ">" should not be there). The entire sequence should be on one line, i.e. line breaks should not be present.
Modeling options (choose one)
Detect Templates and Graft CDRs
: Short (~10min) protocol will identify CDRs and framework regions, select templates based on best sequence homology, graft template CDRs onto template framework, and optimize side-chain conformations to generate a crude model. Protocol will neither minimize structure nor do
ab initio
modeling of CDR H3. Upon succesful completion of the fast protocol you will have the option to continue the job with the long or full protocol.
Detect Templates, Graft CDRs and Model CDR H3
: Long (~10 hours) protocol will create ten F
V
models by additionally incorporating
ab initio
loop modeling of CDR H3, simultaneous optimizing of the CDR backbone dihedral angles. The relative orientation of the light (V
L
) & heavy (V
H
) chains will also be simultaneously optimized if the option below is checked.
Enable optimization of the relative orientation of the light (V
L
) & heavy (V
H
) chains (Full protocol).
